The shaft keeps digging while you are away, but not forever. Auto-mining widens that window, and windows do not stack: the largest one you own applies.

How it is counted
On your return the server takes your time away, capped by the auto-mining window, and credits mining for it at your current rate. Time adds up honestly: if you were gone 5 hours with an 8-hour window, all 5 count.
Credited = min(time away, auto-mining window) × mining per hour
Two limiters
First, the window itself: beyond it the shaft is idle. Second, the warehouse: if it fills up before the window ends, the rest is lost. It makes sense to upgrade both together.
When mining stops for either reason the bot sends a notice. It comes once per absence, not hourly.
